Isn't it obvious that TIM indoctinated Shepard when he resurrected him at the beginning of ME2.  TIM was obviousl;y indoctrinated long before that  and would he have  passed on the opportunity to "turn" Shephard.

In the Cerberus base fight, Shepard has doubts about himself possibly being some highly advanced AI in a mechanical body after reading an entry in one of the consoles.
