Mass Effect is riddled with plot holes, as much other entertainment out there, I can list a few:
-Sovereign became useless because "space-kid" could just get the reapers from dark space.
-How did the reapers move the Citadel to earth?
-Why didnt the reapers focus on the Citadel in the first place? It was the most logical choice for the start of an invasion.
-Why arent the Protheans anything like the statues on Ilos, or the picture in the codex?
Yet, we all brush these plot-holes aside, because we know that the writers of Mass Effect are humans, and humans make mistakes.
The plot holes in the ending are just that, mistakes.
1. If it is indoctrination, the space kid never existed and as such the sovereign plot hole is gone.
2. We don't know **** about the citadel. Who says it can't move?
3. The citadels only main functions was as a mass relay point (which we prevented). It doesn't hold any super strategic value to the Reapers really. It'd be far better to hit the capital planets first, taking out much of their government/leaders.
4. Was explained by someone else
Essentially, the indoctrination theory would basically explain all the plotholes.
