Alright maybe I'm blocking out so much that I entirely forgot but why did the Reapers put a transporter *anywhere* in the first place?
Probably for ease of harvesting. I bet there were more around the world.

Should it have been... Washington instead? Beijing?
I think it was chosen, (quoting Jack) "because hey, why the f...k not?"

That seems a stretch, why to the Citadel? They've obviously never used the Citadel in such a manner before, why start now?
Especially when it's in their interests to not have a convenient organic usable transporter to the one thing they don't want anybody anywhere near.

I'm assuming it was a quick way to transport dead human bodies onto the citadel so they could harvest them and make a human reaper.

Why not? There wasn't any explicit explanation, I think they just poked the map.

If they really needed it... why not in a cave? Inside a volcano. An underwater volcano. An underwater volcano surrounded by forcefields and Reapers.

Because they would have needed some sort of device or vehicle that allowed them to transport things back and forth from the citadel, you know, like flying contraptions capable of traversing through space. But since they didn't have those, magic space portal pillar of shiny shinyness.

It would make sense if they made it either for the Illusive Man or to lure Shepard in. Or there is some kind of organic entity that we don't know about yet

Reaper: "yo harby plop the teleport thingy over here"
Harbinger: "idiots we need the citidel"
Reaper 2: "Well why didnt we attack the citidel first?"
Harbinger: Well-
Reaper 3: Your suppose to be the oldest one here.. why didnt we attack the citidel first?!
Harbinger: "lalalalala not listening to busy destroying humans" *Reaper foghorn*
Reapers: *mad face*
also if you read some of the datapads in the final battle.. several of them say that they (whoever wrote them) was hearing voices in there head that said something along the lines of head towards the light.
