I'd also recommend FFXIII. There's oodles of great themes in there. Friendship. Family. Betrayal. Revenge. Beautiful story really.
Assassin's Creed is a good series too. Altair always questions the Creed, and it is explained as to how both the Assassins, and the Templars are wrong in their actions, but without the assassins, there would only be control, so it underlines using the lesser of two evils for the greater good.

I would have said it, but I've played it enough times where I just am pretty sick of it. BioShock and System Shock 2 are one of my favs, BioShock especially for exploring the Objectivist Society. I didn't like BioShock 2 as much for just trying to be a polar opposite to 1, but I appreciate the few things that it did do.
That being said, Witcher series, despite being political, did have some great philosophical moments. Zoltan in 1 and the pigs speech was a great moment that really made me appreciate the series as a whole.
I've heard The Path, but I haven't played it. Anyone wanna offer input on that?
God of War 3 also has an interesting last moment, unfortunately for me it is kind of ruined by the cliche "don't worry guys, he will return" thing at the end of the credits.
Final Fantasy Tactics... free will vs predestination.
Tactics Ogre and the Ogre Battle series in general has some political philosophy and moral discussion about it. Plus the alignment system is not good/neutral/evil, but rather more like order/balance/chaos.

You can form an opinion out of playing it - that's the one spoiler-free reason to give you to play it.

Legacy of Kain is always obligatory, and yeah, I would agree AC1, but it is so damn repetitive and not varied enough I feel it is a chore to sit through it. Not saying LoK is any better, but at least the story in that makes it bearable to go through block puzzles of Soul Reaver and the loading screens of Blood Omen.
I'm also currently playing through Chaos Rings (wanna work up to 2 eventually), and while not as big, there may be something philosophical in there. I know 2 has deeper themes, and sounds like it tackles utilitarianism.
One of my friends also suggested Binding of Isaac could be taken philosophically, or at least spiritually. They basically took the Nietzche quote on the abyss and said BoI captures that idea perfectly. In your descent deeper into the basement to escape, you slowly start losing your humanity physically and mentally as you, over the course of several powerups, become something less than what you were at the games start. Never looked at it that way, thoughts?

Each major faction represents a different world view and its up to you to decide where to go.
Actually the whole theme of the game is how obsession and greed are very bad things.
Obsessing over the past clouds your future.
Obsessing on just the future clouds your surroundings.
When Dead Money says: "Begin again" and "Let Go" its the game telling you that not letting things go, and trying to focus on your past gives you no future.
That is at least what I took from the game.
Also Bioshock is just rife with this stuff.
