1) Wiki said that if Nathaniel left in Vigil Keep while Warden go to save Amaranthine, he consider dead even though he survive. Is there anyway to fix that, such as save game editor?
2) From wiki : "If the Warden defends Amaranthine, Sigrun was the one to lead the battle against the Darkspawn during the attack on Vigil's Keep with another army at her back. Once again, she and a legion faced the Darkspawn with no hope of survival. This time she did not run."
Is this means Sigrun was dead for certain?
3) Will DLCs before Awakening such as The Darkspawn Chronicles, Leliana's Song and The Golems of Amgarrak affect Dragon Age II plot?

Just make sure Sigrun and Nathaniel are in your party when you head to Amaranthine, and neither of them will die.
Also, the only DLC that seems to have any effect on DA2 is Witch Hunt. Not sure what effect it has exactly, but I do believe it's outcome is carried over into DA2 in some capacity.
EDIT: Also, a Harvester like in Golems of Amgarrak is present in DA2, but it isn't directly connected to the DLC.

But either Velanna or Justice will die if I left them in Vigil Keep.

And don't worry about Justice - he'll be back in DA2 whether he "died" or not. You'll see.

Nothing in Origins affects DA2 in a "OMG I need another playthough save!" In my opinion.

I still think left Nathaniel behind is the best choice, is there anyway to change his flag in DAII from dead to alive?
