My Problems With the Ending(s?) of Mass Effect 3

 Disclaimer: I love Mass Effect 3.  However my disappointment with the ending has overshadowed my love of the rest of the story and instead of looking back at the choices I made I am stuck obsessing over the one I wasn't allowed to make.  That is the main reason why this is the only ME game I did not restart as soon as I finished.

First I will restate things said by others that I agree with before listing my own problems with the end.

The final "choice" is essentially "What color fireworks would you like to destroy galactic civilization by?"
WTH is Joker flying away from?
How did my squadmates end up on the Normandy?
How did Anderson get on the Citadel ahead of me?
The ending made many pervious choices less important than they otherwise would be (genophage?  who cares?  The relays are shut down so it isn't a relevant as it would have been.  Same with Rachni.)

In recent years it seems to me that sci-fi writers have ignored that deus ex machina is generally considered to be a poor form of writing and instead embrace it.  The end of BSG and the last 10 minutes of Lost are both examples of this.  Yet no matter how many fans rail against this trend it continues.  I personally refer to it as the "Curse of Evangelion."  The proponents of this style of ending, in my opinion, have completely ignored that the writers have not earned the ending they put forward.  Deus ex machina is often the result of either a writer (or writing team) having written themselves into a corner or wanting to be so unpredictable that they value it over cohesive storytelling.
Writing an ending to a science-fiction epic is not as hard as many modern teams want to make it.  Instead of pulling some "ultimate force" out of your backside like Richard Gere searching for his gerbil, just give the ending you actually have earned.  Serenity and Farscape: The Peacekepper Wars are recent examples of epic endings that include great sacrifice without trying to turn the story on its head.
When it comes to personal taste: Would I have liked to have seen a playable epilogue where Sheppard roams the Reaper-free galaxy and catch up with friends and see where the LI relationship could have gone i.e. Lunar: Silver Star Story?  Of course I would.  Would I have wanted an ending that didn't destroy the amazing galactic civilization created in the series so we could have future (non-Sheppard) games in the ME franchise?  You betcha.  However, the truth is I didn't NEED any of these things.  I only wanted these things.  
When it comes down to it I almost feel like my inteligence was insulted.  ME fans are not by-in-large stupid sci-fi fans.  Many of us read Asimov and ignore Michael Bay movies.  We know what good writing is and we can tell when someone is trying to make the ending seem "smart" by pulling something crazy at the last moment.  It didn't work for Ronald Moore's BSG and it didn't work for ME.
