This would make sense if you couldn't clearly see that the fleet has not retreated and is still fighting the Reapers when you are talking to God Child.

So. Hackett knows that Shepard is alive - else he wouldn't have communicated with you specifically. If Hackett knows, EDI knows. If EDI knows, Joker knows. If Joker knows, there's only one place he'll be going. And there's no chance it's the Sol relay...

It's implied narrative people. There are two sections that seem to not be noted which are before you enter the citadel you can hear the call for a retreat and regroup while the cinematic plays. And on the citadel you get to listen to Hackett ask Shepard why the Citadel is doing nothing. Joker is fleeing because they were ordered to, viewing from a story tellers POV, and crash land on what is presumably The Selarian Homeworld.
