This was tested on gold, done with Widow I (Extended  clip V and extended barrel V), just my own results trialled multiple times costing my random team countless credits and exp and got me a few rage mails

Atlas:
Pilot seat: 3-4  --is a possible glitch damage increase (it takes more damage then is meant to)--
Rocket or lascannon arm: 2
Legs: 2
Back/exhaust fan: 3
Note: Hitting from the front, aiming for the pilot seat (orange part) offers best results. On average 6-7 shots to kill. Take extended clip if on gold. will come in handy if two spawn up together and not enough time to get to ammo crate.
Does have certain area's that damage spike if hit, they are: shoulder plates, groin plates and knee plates.
--Updated 1st of May--

Prime:
Red eye: 4  --The perfect head shots are a damage glitch (it takes more then it is meant to)--
Chest: 3
Back: 3
Arms: 2-3
Legs: 2-3
Note: You must hit the red eye from the front for maximum damage and best opportunity, becareful of stagger, can cause missed shots (head rears back). CAN be killed in 4 perfect shots.
--Updated 1st of May--

Banshee:
Head: 2
Chest/breast: 2-3 --(is being re evaluated because of doubts raised by BW)--
Back: 2
Belly: 2
Arms: 1-2
Legs 1-2
Note: The barrier drops much quicker then the armour no matter where you aim. Same as above try to take on head on. Will drop people if it takes approx 4-5 blocks of damage in one hit (more likely if barrier is down), will not happen 100% of the time.  Also be weary of the Hadouken style attack, it will home and drain your shield/barrier in one hit, if you see it find something to hide behind immediately.
--Updated 1st May--

Additional notes: Did this with QI, to improve your survivability you can skip part of the reload animation. Once it says one in the chamber activate cloak to skip the rest of the animation (Saving you half a second) and be able to zoom in and fire second shot. :D

--Additional notes 1st of May--
All big units have had a health/armour buff since recorded, I have updated some of the notes accordingly.
Will have to do a little more checking before updating rest.

Ah... hmm - I'm not sure why your empirical testing would have come up with some of that - but here's how it's "supposed" to be.

Banshee
- No weak points (aim for the belly, as it's fattest - most likely to hit it)

Brute
- Takes reduced damage in the right arm
- Takes greatly reduced damage in the claw
- Armour Plates absorb damage until breaking (best to aim for exposed flesh, probably base of the neck?)
- No other weak points

Geth Prime
- Currently has a head volume (but it's a bug)

Atlas
- Some types of weapons will do increased damage to the cockpit (this is a bug)
- Destroy any of the following to do a small damage spike (shoulder flanges, groin plate, knee plates)

A double post but a different more serious note.
Now knowing they are bugs are we going to get in trouble for "exploiting" when we shoot these obvious damage spike spots.

No, it's not an exploit... just an issue which makes them a bit easier than they should normally be. You won't get in trouble for abusing it (I know I do when I play ).

The cockpit on the Atlas is a good thing to shoot at in SP - but since the pilot mechanic doesn't really exist in MP it's kind of a wash. Now, if/when this is fixed... we might introduce the weak point *deliberately*... the main issue is right now we have no ability to control the amount of damage done, which makes tweaking it a bit difficult.
