With the destroy ending, he points this out himself, with the control ending, only the Reapers change here so synthetics will still exist as they did before. The "perfect" ending of synthesis is meant to be the middle ground but, even if we assume that the pretty green glow can turn organics into hybrids in the blink of an eye *rolls eyes*, what precludes the creation of true synthetics in the future.
Bear in mind that Shepard dies in that ending, other than guessing and (much later) examining, no-one actually knows what has happened... unless every machine created in the future automatically changes as soon as the windows logo appears, we still have a creator and created situation.
I know its difficult to have that conversation whilst trying to side step the wider endings debate but, if we assume that this is the end and there will be nothing more, doesnt the "perfect" ending mean that the Citadel Reaper was right?
