I think if a new ending were to be created, which is what should happen, the ending should be less like Deus Ex and more like The Matrix trilogy. ME had better, less preachy/boring dialogue, but Matrix trilogy had a way better ending.
Harbinger should fail to understand the human spirit of selfless sacrifice that Shepard embodies, the previous indoctrination subjects were either backed into a corner where they felt there was no way out, or so power hungry they were blind to logic. Shepard doesn't suffer from either of these things, (as Shep isn't a tragic character, Shep doesn't have the fatal flaws necessary to justify the downer ending presented in the released ending, which is a possible reason why the tragic ending seems so out of place.)
I think you can keep almost all of the regular ending, because if the very end is changed it can negate that. Shep does everything the same up until when Shep makes the choice between the red, green, and blue endings. Green and blue should have Shep turn around last second (if Shep's war assets are high enough or something like that) and he says some epic speech in refusal. If he chooses the red, god childs voice becomes much closer to that of harbinger, and he gets angry and yells at shepard (could be same as he would do after shepards speech during the green or blue endings) and harbingers final speech has plenty of potential for epicness.
After the speech shepard wakes up on earth (harbinger has carved out a crater that sets up somewhat of a final area, the point is isolation from the other forces.)
What should happen: Epic boss battle ensues (you know, like the kind that essentially every gamer ever likes as an epic conclusion to a video game? The kind that had been in 2/3 of the games in the ME franchise. Coincidentally the two that had good endings. huh.)
What could happen: cinematic boss fight where you see shep trying to resist Harbinger, and when it seems all is lost-
low war assets: Shepard uses one final herculean effort to sever the mental link between him and harbinger, essentially destroying the organic parts of shep and harbinger. in a final epic sacrifice, shepard ends the reaper threat, because his willpower allowed the reapers weakness to be exposed.
high war assets: harbinger is taunting shep as it seems all is lost. Shepard stumbles, but at that moment, around the edges of the crater, your war assets start showing up, which shows you that, you know, they actually meant something to the fight. One by one they fight together and take down harbinger. harbinger is fried and the day is saved.
