Personal things that i had problems with of course the journal was confusing it made it more difficult to keep track of quests with no updates and also there should have been notices of which missions need to be completed on a time limit. I had several missions black out without completing them because i passed a certain point in the game.
Other complaint would be making MP give perks in single player that make it much easier to get happier endings. I have nothing against the MP but i'd rather it just be an optional extra that you aren't sort of forced to play to change things in the SP.

-Lack of Harbinger (you're just fighting random Reaper mobs all the time)
-Lack of Illusive Man (you're just fighting random Cerberus all the time)
-Journal system.
-Saving the Rachni Queen in ME1 doesn't really seem to do anything.
-Rewriting the Geth instead of killing them doesn't seem to do anything. Either way they take the Reaper Code.
-Most of the actual side-quests are boring and repetitive. Kill 5 waves of 30 enemies is zzzzz.
-Lack of main characters.
-Too few Renegade/Paragon choices.

Also all the stupid quests you get just from overhearing people. It's OK sometimes, but it really took the personality out of it. At least you could overhear it then confront them about it, like Kargesh on the Citadel or something (Presidium fish). The lack of organization and updating in the Journal as well bothered me.

Actually you go head to head with at least four Reapers...
One on Tuschanka, one on Rannoch (Who speaks to you. I call him "Blinky") then two on Earth, the "AA-Gun" is the size of one of those Destroyer Reapers, and then finally the one near the beam.

If I was going to critcise it based on it having an awesome ending? I'd find myself nitpicking a little bit but it'd be buried too much under how awesome things were.
All throughout ME1 and ME2 we had a reaper mocking our progress the whole way, addressing us directly and irking the hell out of us with their arrogance. Soverign did this, then when we blew him into itty bitty pieces, we got Harbinger (while not revealed to be an actual Reaper until the very end of ME2, it was still pretty awesome).
In ME3 a "Face" to the threat was never revealed. There was no real driving mocking force to push why you needed to go for it. Harbinger, a driving force for two games and bits of DLC only arrived at the end to hurl lasers in rapid fire at you and not to speak to you. Bit of a shame but oh well. No real biggy when compared to the rest of the game.

Journal not updating. Granted, the map was so detailed you didn't need the journal, but it was still a step back.
ME1 Face Import Not Working. This was an unfortunate miss on Bioware's part.
Crash on From Ashes during one cinematic on PC unless you rapidly press Esc key.
