No continuation of love interest being in the squad if you chose Jack or Miranda (speaking only of female love interests)
Tali's face or lack thereof.
Lack of a long single-player campaign.
Bad side-mission experience compared to other two games.
A comparably few number of squad mates.
No 'ending mission' type missions with your squad (maybe have Shepard and his squad be the ones selected to infiltrate behind Reaper lines to get to the beam instead of a full on assault) where you had to assign based on their proficiencies.
The funny thing is that none of these complaints are really game-breaking or anything for me. The room for improvement would always have been there and I would always have admitted that the game could have been better, but I was pretty happy with the game's narrative and experience until the end. The end, of course, simply magnified these other deficiencies. It's a lot harder to ignore minor faults with a game when the overall experience has been soured with something like the ending that was given and the perceived lack of caring by the developers over the matter.
Let's say if the ending was amazing, what would have your main complaint been?

First off, Harbinger was pretty much non-existent. Would of been nice to have some kind of showdown between the main antagonist of ME2 and Shephard. Instead we get him flying down and the end, beam-slapping Shep and then.. uh well we're not sure exactly.
The photo shopped Tali's face was just plain lazy on Bioware's part. At the very least they could of photo shopped the voice actress' face.
Some ME2 characters seemed underwhelming. If you romanced Miranda, Jacob or Jack, you really didn't get any satisfying resolution to that.
Finally would of been nice that rank 5 weapons get an extra mod slot. Pay all those creds to upgrade should get a benefit similar to what high end weapons in ME1 had.

I missed talking to Conrad Verner because of the damn journal. Should have checked my map.
Also, didn't get any resolution with Harbinger.

Storywise, I was a little disappointed in the Thessia segment in comparison to how staggeringly brilliant Tuchanka and Rannoch were. Really only minor quibbles. I'd be praising this amazing game to the heavens if the ending wasn't so unfathomable.

For me, FemShep's constipated run when not in combat, her 'sits-like-a-dude' animation (even when wearing a dress), and the pointlessness of the Reapers in Spaaaaaaaaaaaace that were so trivial as to feel inconsequential.
I think that might be about the fourth time I've mentioned FemShep animations, but it bears repeating: They are disturbing and hideous. If she has rickets I forgive it, but as that's unlikely, perhaps she should wear better underwear in future.
Oh and definitely the journal. It is without doubt the worst one I've ever seen in a game.

If the ending was amazing? There should be multiple new endings, since everyone made different choices. The game itself is not even great. It has tons of auto dialogue, 5 to 7 weapons modification, the smallest hub world of all three games, is only 20 hours long, the worst quest journal i have ever seen etc.

My biggest peeve (besides glitchces, bugs and flaws), is the non-existence of most of the ME2 characters in ME3 (Garrus & Tali excluded). We spent an entire game getting to know them, love them and care about them (and in some cases, getting intimate with them
), all to have it mean zilch in ME3. AWESOME.
I also thought that the entire story felt rushed - like it was supposed to be more and wasn't.
