Certain points of the game seemed to want to apologize for Mass Effect 2. I didn't like that.
Journal and sidequests were just plain bad.
Let's say if the ending was amazing, what would have your main complaint been?

Without the ending? I would have a few very minor complaints. Tali's picture seems hastily done, as though they decided at the last minute to throw it in. The new journal system is baffling (why change a system that was working well in the previous games?), and sometimes the A-button gets used for too many things.
Other than that I am a HUGE admirer of ME3. I wouldn't really have any complaints at all if it weren't for that godawful ending.

If the ending was great or at least was good, then anything else I would have to say about it would be minor things. Probably how I felt Cerberus plot could have been handled better, characters didn't feel as great as they did in ME2, and the Collector Base decision should've had more of a impact on the story.

Lack of war assets in action at the ending - little call outs to all those you've rallied to the cause. Unexpected allies, great sacrifices, heroism, loss - with gameplay impacts, also. STG support in taking down the Hades cannon; Krogans clearing a path for the missile trucks, biotic artillery on a flanking movement, Rachni swarming down cannibals, volus bombers, Elcor heavy weapons... everything. The squadmates you didn't take with you should be on missions of their own a la ME2 - no point waiting in the Normandy, this is for all the marbles.
A Reaper confrontation - the small ones are there as bosses, but there's nothing that looms over the whole game as Sovereign did ME1 and Harbinger did ME2. The whole point of revealing Harbinger to be a Reaper in ME2 was to set up a final confrontation in ME3... right?
All of Kai Leng - show, don't tell, how he's fearsome. Cutscene immunity doesn't actually help the case - as an elaboration of gameplay deadliness, it's great. As a substitute for gameplay deadliness, it's pathetic. Cutscenes that assume Shepherd is going all out, and not necessarily winning - fine. Cutscenes that assume Shepherd has mysteriously forgotten every weapon or power beyond an inaccurate pistol... only frustrate.
Tali's face wasn't bad in and of itself - the stock photo photoshop was a needless insult, though.
Better journal integration and support.
A distinction between the button that means 'I'm running for my life now' and the button that means 'I'd like to stick to a wall now.' These are two very distinct purposes, and confusing one for the other often results in deaths due to bad interface design.
But, ending aside (and that first paragraph is mostly ending complaints) most of this is executed very well.

That and I actually liked the long chats with my team mates... I may have known them all from ME2, but everything about them felt cold this time around.
I suppose on the plus side it did add to the tension, I was actually beginning to feel the stress that Shepard was under.

More dialogue choices, more exploration, more characters from ME2 to be on your squad to see how their personalities have developed(More Jack), um...More Reaper fighting, a 'final showdown' with Harbinger...

Definitely the quest journal. So frustrating! It was just one huge scrolling mess by the end.
Too much auto dialog and chained cut scenes. Its really frustrating watching 15+ minutes of chained cut scenes where my character has little or no input. For example: Liara walks in after a dream, Shep talks to her then Traynor appears with a ship tour and then you are immediately forced to talk to Hackett. My Shep would like to wash her face and brush her teeth first!

*Scaning mission
*too short,took me less then two day
*quest journal!!!
*NO REAL INVENTORY, i want to be able to pick up some dead dude armor and then give it to my companion,not having 3-4 different armor skin,but actual usefull armor for them
*Barely any squadmate off mission REAL interaction
*Lack of conversation wheel
*Don't see my war asset in action
*lack of Krogan,salarian in the team
*Lack of teamate,i wanted to have my me2 companion back
*like someone said weird i heard you needed this so i randomly whent and gotten it quest system
*plot hole the size of the Illusive man ego
*Smaller citadel
*No return to Omega
*no other place then citadel to get quest/go shopping (ship shopping not included)

I don't understand the complaints about Thane's death; if you read his files in the Shadow Broker DLC you'll see he was offered a lung transplant that would've saved him but refused - it was his own choice
