So the Reapers are organic intelligences reshaped into hybrid killing machines, which eliminate all advanced organic life in order to prevent synthetic life from eliminating all organic life.

Problem 1 (been mentioned before):  They leave synthetics alone.  After the purge, the geth would have been all hunky-dory with nothing to stop them from finishing up against the rest of organic life, which is nowhere near strong enough to stop them, if they so desired.

Problem 2 (haven't heard before):  Sovereign was going to give the geth a Reaper body.  Thus putting a synthetic intelligence into a body designed to destroy organic life.  If anything, that is far more counter-productive than even just killing organics is.



Personally, if that was really their intention, I think that waiting for a new synthetic race to be created, then flying in and blowing it the hell up, saying "don't do that again", and leaving would be a lot more effective.
