I don't like it, but consider:

1. Organics will always be at war with synthetics.
1a.  Organics can only win by destroying all synthetics .. but someone will create more.
1b.  Synthetics can only win by eradicating all organic life.

The solution is a kind of "enlightened despotism", absolute power by one group of synthetics who are not willing to wipe out all organic life.  Because, I suppose, they see its value.

2.  The Reapers harvest advanced species.
2a.  The Reapers can't let organics create a race of synthetics that could replace the Reapers, because the new race might destroy organics.
2b.  So, the Reapers take a species when it reaches that level of sophistication, and preserve it as a Reaper.

3.  Creating the Crucible created new possibilities for reconciliation, besides just the continuing the cycle.

The conclusion I've come to is that the Reapers were the good guys all along.  TIM was right and Saren was right, but since they were so weak, the Reapers' purpose became twisted and evil.  Now maybe from humanity's point of view the Reapers looked evil, but it could be that they just can't empathize with human feelings, don't know the suffering they caused.  Or, they think it's worth it, since it would prevent the rise of a race of synthetics that would kill all organic life.

That's why I like to imagine the guardian was just lying / tricking Shepard.  It seems like you have to decide between either the last 10 minutes being BS, or the whole previous 90 hours being BS.  Sucks.
