They didn't know Anderson or Shep made it to the beam. With the mass destruction and explosions going off, I can see why they would assume that.
I would except a new ending if it was what Bioware had planned from the beginning. (That doesn't seem likely now.) Bioware changing the product after release because the fans demand it would be a huge fail in my opinion. If this (the second option) happened and the new ending was better then the older one, I'm not sure how would feel. I'd have to experince both. Most likely, too me, the original ending would always be the real ending. (Just like no matter how much I try to deny it Sins Past really happened. No matter how out of story, character, and believeabliity it is. It happened. Poor Spidey.)
