Figured this wouldn't get any attention in the other thread, everyone was already pretty polarized.

The divide between naval personnel and ground forces ("marines") is
small. Ground units are a specialized branch of the fleet, just as
fighter squadrons are. This unity of command is imposed by the futility
of fighting without control of orbit; without the navy, any army is
pointless. The marines, as a matter of pride, maintain some of their
traditional rank titles; for example, marines have Privates and
Corporals instead of Servicemen.

There are two interdependent branches of the Alliance military: Navy and Marines.

Shepard is Navy.  Kaidan is a Marine.  Generally speaking, marines do not have command over Naval personnell.  A Marine General could not officially give orders to a Navy Captain, for example.

You'll also note that Presley, a Liutennant, is made Executive Office after Shepard takes command.  When Shepard is ashore, the Executive Officer has command of the ship and everyone in it.  So it's quite plausible a Lieutennant would be in command of "Major" Kaidan.

So in one line: They're in two different branches of the military, but Shepard commands the ship and everything in it.
