When your party members level up, do you get to decide where their points go?
Or is it automatic?
Do you get to change the stats/skills of companions?

Well...they scale to the level you are at presently when they join you. So the level you are determines what level the will be.

I believe you can also set them to be automatically distributed, if that's what you want.
Also, companions join with preset skills, talents (or spells), and specializations (only 1, so you get to choose 1). For instance, Leliana always comes with deft hands, I believe. At least that's what I gather from the wiki.

I believe they join at a set level whenever you first encounter them during your campaign. I've heard other people mention that certain NPCs may join your group at a higher level than your main PC (by up to 2 levels higher), which suggests that they enter your service at a fixed level with predetermined stats and abilities. From that point forward, you can shape them however you wish.

I'm pretty sure they'll be close to matching your lvl when you get them (i.e. your 12, they're 11 or 13).

Played some yesterday and Alistair was level 4 when he joined, while I was level 3.

If it's like most other Bioware games, they'll match your level, or close to it.
