I can upgrade my guns till level V in the shuttle bay, but how can I upgrade it all the way to level X?

And make sure you pick up the instance of the weapon you want to upgrade when you encounter them again in situ in the missions (so pick up Vindicator again on Mars, Widow on Thessia etc).
