A: Reapers did not know the crucible's intention, because the crucible is engineered by organics to use the reapers' technology against them(go redo Cerberus Headquarters mission and see what I mean). Reapers did not defend the Citadel at first because Protheans sabatoged it thus rendering it useless to the Reapers. The citadel is always the "command center" of the reapers, but no one had the intention of using it or destroy it, so reapers left it alone. Now TIM gave that information to the reapers, they moved it accordingly.
2.If you’re standing at the point where the Citadel and the
Crucible meet, why is Earth above your head, looming like a brilliant,
cosmic reminder of what’s at stake, when Earth is really beneath you? The Citadel is pointed away from Earth.
A: you are looking at the back end of the Citadel, the Crucible is attached to the back end. The way it opens seems like the extended front, but its really the back! go look at the ending cinematic closely and you will see what I mean.
3.Why does the ‘creator’ of the Reapers simply allow you to choose the
fate of their ‘solution’, which also defies all logic, when this is a
creature of pure logic?
A: the creator had no intentions of giving Shepard choices PRIOR to the crucible's dock, with the crucible, it opened up new possibilities, think of it as an upgrade of some kind, additional information about the organics and the cycles.
There are many questions that are on a technical level(ammo, cant kill keepers, no windows) which I won't go deeper, because it is tedious and pointless.
