Well, actually I would like to change a couple of things, but let's keep it simple.
My alternative end-sequence/:
After Shepard awakes aboard the citadel and makes his way through it, he reaches the Illusive Man.
Illusive Man: "Shepard! Good to see you were able to attend to the greatest moment in the history of humanity."
Shepard: "Earth lies in ruins. Millions of our people getting are slaughtered every day. And Cerberus is stabbing humanity in its back while you should stand on the vanguard to protect us!"
Illusive Man: "Necessary sacrifices. But when this day is over, we will have plenty of time to repopulate the galaxy. As it will be ours to claim and there won't be any Xenos left to rival us. We will not only be the dominant, but the only species. We will forge an empire that will outlive time itself."
Shepard: "You're either crazy or indoctrinated!"
Illusive Man: "I'm neither. But you're right. As my studies have shown, indoctrination is the key."
(takes a deep pull of his cigarette)
Ah, the great Shepard. He fought so many Reaper but he still got no idea what they are. They aren't machines Shepard. Yes, their bodies are. But their essence or... 'soul' if you want to put it that way, are the liquidified lives of entire civillisations, of billions of beings.
No Shepard, the Reaper did not erase all these former empires, they harvested them and preserved their essence by forging it into new Reaper.
You might despise me for the lives I've taken, but every Reaper you destroyed was a genocide far bigger than anything I have ever done. You Shepard are probably the biggest mass murderer the galaxy has ever known."
Shepard: "It was necessary, we needed to defend ourselves."
Illusive Man: "I don't blame you. You're a soldier, all you can think about is fighting. But my plan is far better: control."
Shepard: "You can't control them, they'll control you!"
Illusive Man: "As they are living beings, they can be controlled.
(smokes for another 3 silent seconds)
You still got no idea what the Tiegel is, don't you?
(takes another very short pull)
It's an indoctrination device, but one that is big and powerful enough to work on an entire system. Capable of indoctrinating billions of people instantly. It is even strong enough to reprint the Reaper.
[Like you reprinted the Geth-Heretics 2 years ago – In case Shepard did so]
This is the reason why I've warned them, to get them here, all together.
And here I will indoctrinate them on my will, they will believe what I do and they will follow my orders. Finally, with the Reapers as our dogs of war, humanity will rule over the galaxy.
They'll wipe out all the inferior species and make room for our new galaxy, one that is strong, pure and human."
A: Let him Do it.
B: Kill him and use the Citadel-Tiegel yourself.
If you choose B, as soon as you want to start the controls, the Harbinger appears to make a last appeal.
Harbinger: "Shepard. Do not interfere. We are your salvation. Only we can prevent endless wars and suffering. We are eternal live and harmony. We are peace through unity. We bring order."
A: Do as the Illusive Man planned and use the Reaper to conquer the galaxy.
B: Do nothing, the Harbinger is probably right.
C: Reprint the Reapers, and give them the order to move back into the void or try to turn them "friendly".
D: It's doubtful that any control or reprint will last for long, the only secure way to stop the Reapers is to use the short time you might be able to control them to command them all to activate their self-destruction. This will surely stop the Reaper, but it will also cause the destruction of the entire Sol-system with everyone inside at the moment.
