Breathing in space.
How did Shepard some how wake up on Earth when he was on space?

As my final squad mates survived, how come they didn't pick me up, dust me off, and beam up with me? If they did, we could have done all 3 endings at once! In your face, Godkid!

I think mine was:
"Quick everybody, get to the Normandy! We're leaving Shepard to die!"
Which is funny, because this is coming from the same guy who was willing to die for a sentimental piece of metal; Remember when you pretty much dragged him from the Normandy's dying carcass? If I recall, that's how Shepard died the first time.
And even if Joker did suddenly lose his spine, in what universe would Garrus, Tali, Liara and Kaidan/Ash reply, "What? Oh sure, let's go!" and hop on board?
So yeah, I used to be Commander Shepard, but then I took a plothole to the knee.

the spacekid was verry lame, besides that when i was hit by harbingers beam i had garrus with me and on the end the normandy tried to outrun the blast(so they did just abandon you and fled?)same for garrus because he suddently stepped out the normandy when they crashed on the lame jungle planet so after hit by the beam he runned to the normandy and fled away what sence does that make, same for the 3 color's in the ending =-\\

Child + (2+3) Joker will never leave Shepard dying alone. Garrus, as my Shepard's LI... well, not a f**** chance. It doesn't make any sense.

The Crucible/Catalyst a/k/a The Super-MacGuffin.
A: "The energy it would produce is ... unquantifiable!"
B: "But what exactly does it do?"
C: "Hell if I know, but it does a whole lot of it."

There were 3 big plotholes in the end for me:
1) Shepard lives in the destroy option even though The Catalyst said that he would die since he was part synthetic. If Shepard lived then so do all other synthetics?
This isn't a plot hole. The Catalyst never stated that you would die, only that you were partly synthetic. It leads you to believe that you will die without actually saying it. It's one of the reasons I believe that the Catalyst is an AI which is still shackled by protocol (unlike EDI who can lie to people) as instead of lying ourtight it just leads you to make a false assumption.
For me the biggest plot hole is the Normandy stuff. Pretty much anything else can be explained pretty easily.

If the Reapers have the Citaadel, why not shut down the Relays, instead of letting the armada come at them?

Because the energy contained within the relays was converted into a less destructive form and released before their actual destruction.
So it's not the same as when you smash an asteroid into one from Arrival.

The breath scene for me. I love it for giving me hope that the endings are not what they appear but I hate it for making no damn sense.

My biggest plothole:
How the people who wrote the first -amazing- 99% of the game messed up the 1% that rendered the entire trilogy near-meaningless for so many people.

Also, what about the synthetics killing organics to prevent them from making synthetics that kill organics? Its not a plothole but its stupid. As soon as that holo child said that I burst out laughing.

What was the purpose of sovereign's mission and the entire first game if the reapers could just fly into the milky way from dark space?
