The biggest for me, is why would Shepard after resisting the Reapers so ardently and suspecting nearly anyone of being indoctrinated suddenly resign themselves to accepting the choices presented by the Catalyst who admits to being in control of the Reapers?
This.
Also, why couldn't Shep kill the ReaperBabyBoss? Not artsy enough?

Everything after you collapse on the platform is a non-sequitur.

With proper leveling (i.e experience), credits, and access to better weaponry. One could make any weapon into an infinite death-spewing machine. Then for some reason the galaxy decided to throw out that advantage for ammunition...

They go from this intimidating and terrifying presence to hitmen for some crappy AI that is wedged into the story for no reason.

The biggest one for me was the whole "Sovreign has to open the citadel even though the citadel is an intellegant entity that is on the Reapers side" thing.

Mine is, Reaper god child, wtf is that? Yay for a new character in the last 3 mins of the game
B-but it's DEEP and ARTSY! And the three choices are supposed to make you THINK.
Nevermind that they're forced, pretentious and silly.
Also, not a plothole, per se, but I would like to know what Udina's ultimate goal was. His story was way too rushed.

If they didn't add that scene I probably would have accepted the ending no matter how rediculous the child's reasoning is. (although the Reasoning is pretty rediculous.)
