Out of the many plot holes, inconsistencies, and confusing elements/idea/character, the one that kills it for me the most is:
if Starchild has total control over the Citadel, they why didn't he undo the sabotage the Protheans did to the Keepers, or help Soveriegn/Saren?
A close second is, why use the heavily defended Reaper teleporter beam when we could use the conduit from Ilos?
What is the biggest plothole for you?

Yep, ME3'S notion that Starchild controls the Citadel and the Reapers -- INDEED that he invented them! -- makes the events of ME1 nonsensical, and that is a real shame because ME1's plot, whatever flaws someone may dig up on it, was truly something special.

As for why they don't try to destroy the Crucible when it is being built, they don't know where it is. It's hard to blow something up if you don't even know where it is.
