So...I started a new game from an ME3 import...and all of my achievements were wiped. Weee!

 did you log in as same account for both characters?

also there is a video on youtube telling you how to get all the achievements:

There is also a hidden achievement! I'll tell you:
Master the Origin client and contact EA for help.
It's actually doable. Contacting EA, at least. Not sure if partial success counts, because I can't access my game anymore.
