First if you haven't seen it

My conclusion of the Reapers is this:

The Reapers were created as a combination of organic and synthetic life; this has been established but the question remains?

What part of them is organic and what is synthetic?

The synthetic part is obvious - they are giant spaceships with weapons, targeting computers, IFF, etc. They can upload hacks and download information.

The organic part is the one no one has really explored and I think I have the answer - cognitive function and the basic instincts of survival and replication.

What part's missing?

Emotion.

The Reapers were designed by whoever built them to be the ultimate hunters. Survival instinct drives their cognitive function to create incredible weapons and the best weapon they have - the ability to alter the emotions, cognitive function, and instincts of organics through indoctrination.

Replication explains the cycle - the "ascendance" of organic civilizations is just a lofty word to describe their form of replication through mass murder. They don't see it as murder - they see it as we see having sex. They don't dwell on it or feel anything they just do it. The difference, of course, is they don't care how it happens. It's logical to kill rather than ask, convince, or even threaten.

The lack of emotion had to have been intentional. An artificial intelligence, as we see with the Geth and EDI, clearly can possess emotion.

"I know Tali. Thank you. Keelah Se'Lai"

"For the first time I feel alive. That's your influence Shepard."

That shows that AI can have emotion and a soul. The Reapers do not have emotions or souls.

So what does this mean about the ending we have? Why is Destroy the only option?

Without emotion there can be no sympathy, love, hate, or culture.

The Reapers, even if they could somehow be controlled would just be a tool others could abuse until that control is lost and they wipe everything out again. How does something that can trick and manipulate those with emotion be controlled by them? Even if there was a signal that could direct them how would it eliminate that intelligence and drive to survive and replicate?

Synthesis would create a situation where this kind of union, organic and synthetic would be imposed on all life and the possibility of that life being reduced to just cognitive function, survival instincts, and synthetic processes would result in all life becoming like the Reapers - emotionless and soulless. This "order" would be the worst kind ever imposed.

Does something without emotion care if organic life continues to exist? How about planets that can support life? Wouldn't a universe of that kind of order just destroy garden worlds entirely? Wouldn't an entire universe of raw materials be the only viable option?

The Reapers are an affront to everything natural. Control and Synthesis are completely unnatural options, if they even exist as a real choice.
