1. Shepard tells his squad to stay on the Kodiac to provide covering fire. This solves the issue of "dead" squad members, or squad members we brought with us, showing up on the Normandy during the ending.
2. TIM explains how he got on the Citadel (not really a plot hole).
3. Hackett orders a pull back of Sword out of fear that whatever the crucible does will also annihilate the fleet. This will fix Joker "running from battle."
4. Include previous cut dialogue of the Catalyst to explain its and the Reapers' origin, and allow Shepard to try and reason with it.
6. Fix the cinematic so that the relays are not destroy in every ending.
5. A proper epilogue that details all our choices.
At the very least this is what I expect from Bioware. I feel like the indoctrination theory is too much. Haters are going to hate, but I still believe in the integrity of the original endings.

Couldnt say better. The ending is in total contradiction with the rest of the series. It makes no sense at all.
Synthesis/Control/Destruction endings are exacly what Sheppard has been fighting for three games.
But, but it is artistic to make Shep be a war criminal and a complete hypocrite. Also, making your players feel dirty at the end for what they took part in, that is definitely artistic.

So anyone else would be happy if they just fixed the minor plot holes and added more dialogue with the Catalyst?

No, I would not be happy with this only. What else must be there :
1. I would like to have additional ending for paragon - the happy one, Shepard Lives, geths and Edi to... everyone cooperate to rebuild the world, mass relays not destroyed.
2. Bad ending, when Shepard is indoctrinated and helps Reapers win, - Reapers win. Harbinger laughs.
3. I would like to feel influence of my decisions on the endings - not just points, I want to know what will happen when I do not have support from Turians, Salarians Krogans, Geths, Quarians etc... why I put effort to gather them all or what happend if I didn't. And that decisions should be very important in the end. - this is the most important point here.
4. What happend with the CItadel? What nonsense is that? How Reapers could get acess there so fast ( Shepard win CItadel in ME1, Protheans blocked acess there, what happend????? And why bring it to Earth???? Why connect it with Earth with that beam??? What with all that peolpe who was there, waht with the Council??? It is like quite a lot of plot missing.
5. I want to know why my Shepard must belive that kid, when I'm not one bit. It creates Reapers, so why help Shepard destroy thetm?? If its (that kid) not lying there, so the final conclusion is just so stupid I don't even want to think albout it:)
About Joker running from battle - it rather looks to me like EDI running from destruction. EDI is the Normandy, not that metal beautie:))) It looks like you forgot that:) - but it fits to only one ending...
Conclusion - whatever I try to fit things somehow in the end, it is not possible - it is just nonsense one way or the other. Sorry, but i cant find 'the art' there, even trying so hard...

Good points. I think the I-theory shouldn't be 'given'. It should be unfolded only if it indeed was the original plan to start with. If it wasn't than I would just like to add a point to this list:
6: an explanation of how Shepard can still be alive if he choses an option the Catalyst explicitely says will kill Shepard (him being a synthetic partly).
I think demanding more than these points is not about the game anymore, it's about arbitrary personal satisfaction and has nothing to do with with a reasonable response from Bioware to fill in blanks that deminish what the writers initially wanted with this game arc (as is now the case the way I see it). Bioware should correct mistakes with the current content, not create an entirely new one just because people can't handle the lack of a fairytale ending.

Why? Even if you don't change a thing Bioware, please tell me/us WHY was this done in this minimalistic a form?

Fixing the ending is one thing. I want to know more about this Full Game.
Well a good ending would provide both.

I don't want to just have it "clarified", I want it completely different, meaning logical, coherent and tailored for MY Shepard, not for some stupid indoctrinated Shep who is completely out of character. And I want a paragon ending as well, just as you said.

After reading about 10 pages of responses, I have concluded that the overall community is both wrong, and right. I, as like every other person out there, felt jipped by Bioware. SO MUCH was put into these games. I spent as least 30-50 hours in each game.So man side quests to establish little relationships. That however is not the point.
Everything, all the emotional rides you spent in 3 almost felt like a waste. I do not hate how they ended, but how there was not enough clarity.
1. I agree with the Joker/ EDI theory. I feel the same way. If only it was true, I wish there was some sort of dialect between Shepard/ EDI, or Joker/ EDI so I didnt feel like Joker was wussing out. Joker was beyond invested into Shepard by the third game, but wouldn't just turn tail like that unless instructed by Shepard, or the Normandy was tajen by EDI.
^ <--- in this case, The so presumed "Renegade" option wouldn't make sense because all synthetics are destroyed, in case EDI would be dead.
2. I NEED TO BE INFORMED WHY IN SHEPARDS FINAL NIGHTMARE HIS ARM IS AROUND THE CATALYST!!! (caps is cruise control for cool). See, this is where the indoctrinated theory starts making sense. The catalyst is the creator and controller of the Reapers. The nightmares are symbolism and foreshadowing. Of course all the regrets Shepard has.
3.I would be satisfied with a classic movie cut off. Like A screen of Garrus with text that says "Garrus settled down with Tali" blah blah blah, or a screen of Tali that said "The quarians blah blah geth" ect so forth.
These are just some things. I enjoyed the ending. It actually made me cry. Bioware did exactly what most game franchises couldn't. Pull you so far into their game that you are emotionally attached the it's plot and chartacters. I do not feel the ending was wrong, I just wish they would have gone further into what happens afterword. My problem is further DLC. What if they planned this and DLC is released that could have altered the outcome and we all jumped too far foward.
