Now a common question is why they just don't kill synthetics. Well in the long run, that doesn't really solve the problem. What's to stop the organics from creating new ones? They have the knowledge. It would be like if a dog is digging a hole in your yard. You cover up the hole and two days later the dog dug another hole. Now let's say a dog dug a hole and you killed it, now you don't have to worry about a dog digging holes until the neighbors puppy gets big enough to dig an annoying hole.

Even if the Geth-Quarian war would have gone out as bad as possible, the majority of Quarians would be dead... so what? Geth would continue to live on their home-world and that's it.

It was better when the reapers were just in a cycle of wiping out the galaxy and leaving an undeveloped race behind to control how their technology was used.

The problem with this logic is that Starbrat talks as if this is certain to happen. The continued existence of organic life makes it self-evident that this doomsday scenario has never happened.

They clearly don't make that kind of distinction. The implication of StarChild's little chat is that ALL synthetics will ALWAYS kill ALL organics given the chance.
Before arguing that the reapers are also synthetic - they're a hybrid of synthetic and organic (Human Proto-Reaper), probably a loophole in the whole plothole.

Why do the reapers care if all life is wiped out of the galaxy?
I mean I care if all life gets wiped out of the galaxy, but I feel like given the option between
1.) Let that happen
2.) Commit Mass Genocide every 50,000 years so other races can pop up and I can genocide them 50,000 years later.
I feel like I'd just let it happen.

Sorry, but taking the previous games into consideration, the Reapers' goal (assuming that is the only goal, of course) is nonsense. Even if the Reapers could state with 99.999999999% certainity that the technological singularity would lead to the annihilation of all organic life everywhere, if they actually cared about preventing it, they wouldn't deliberately leave behind technology that literally catapults the organic races towards it. They'd have a far easier time staying in the Milky Way and intimidating primitive races into remaining pre-spaceflight.

So you kill things that COULD do something...and the irony is that the very thing that is killing them is what they want to stop from happening. It doesn't make sense. You would think given the AI's logic, it would realize what it's doing is the very thing it supposedly wants to stop from happening in the future.
But ultimately for me, I just hate the idea of a God like narrative device to exist.

Again, reapers never claimed to be good. They maintain order and prevent life-ending synthetics. Their method has worked million of years.
The Geth/Quarians peace isn't really a great example because they were at their throats for hundreds of years, and have peace when it is mutually beneficial in the face of extinction.
