Dosn't make since to tell you to wake up... But how do you explane the "what are you doing here" alternative?

Hardly saying that synthesis is optimal.
I guess to me that sounds like exactly what he's saying. I'm not knocking on IT though, I'm just trying to assimilate anything new I get my greedy little hands on, just like I did with IT.

From the start during that sequence I felt like something was off--beginning well before Spaceboy's appearance. I took down a marauder way too easy, when I first heard Anderson talk to me in the Citadel it sounded like he was whispering near me, not over a helmet intercom, yet he was nowhere near me, the TIM/Anderson sequence was obvious to me in its representation of the classic devil on one shoulder angel on the other internal struggle, the coloration of the choices at the end contradicted the people depicted as performing them, such as Anderson on the red choice, and I recognized Spaceboy's justifications from the Reapers and Saren, which I consider a clue that I'm being deceived right there. Then there is the dream running throughout the game that has little to no meaning without this, and has perfect meaning with it. And it makes sense to me to make, as part of a climactic ending, Shepard struggling against indoctrination. Of course, even with a struggle against indoctrination, it needs a conclusion. Shep still needs to be shown succumbing or overcoming and kicking reaper ass or all going to Hell.
I really haven't seen any definitive proof that the devs did not intend the sequence. I've seen the posted interviews and really can't see them saying anywhere that this isn't intended to be an indoctrination sequence. I honestly read them as carefully as I could and saw no definitive statement of their original intent for this sequence. It may have been some elaborate stunt, which is somewhat reinforced by this rigid April date that's being bandied about, but it appears to have backfired and probably won't win them any friends even if they finally bring out or unlock the final ending.
I won't go cry in my cereal if they invalidate IT. It's the speculation that's fun. But the clues are so solid that it would surprise me if they fit accidentally. It's not circular reasoning. Sure, the plotholes are filled only if you assume IT is true, but so many deliberate artistic choices are included that it really doesn't require assuming the theory is true in the first place to understand how the pieces fit together. Mystery novels are about leaving clues and readers enjoying the process of putting the clues together so they can figure out the ending before the detective announces who's guilty and why. I feel this is an attempt to do the same thing: leave clues so that the players can speculate on a mysterious sequence and reach various conclusions in an attempt to solve the mystery.
Only my opinion, of course, but that doesn't invalidate it. I had no strong feelings about the ending before I learned about IT, so I'm really not in denial. I just like the process of figuring out what a bunch of clues mean, and I have a hard time believing that such a coherent trail of clues (IMO) could be the result of anything but deliberate intent.

Count me as a ME fan that really believes that some form of this theory was planned from the get-go and they just haven't sprung it on us yet.
Maybe that is naive, maybe I am just wishful thinking this...nobody knows for sure, but some of the Bioware peeps have been talking about and hinting towards an idea that this game be epic in nature. I think they didn't plan on such negative backlash but I do think they have an evil scheme and it's hatching.

Also note that when you choose Controle & synthasis Sheps eyes go just like Sarens & the IM & they were both indoctrinated, not saying it's right or wrong just saying it does make sense.
