For me it's sacrifice, nearly every mission involves sacrifice in some shape or form.

Diversity, unity, sacrifice (depending on if you're paragon/renegade), and well... choice. All are good terms to describe the theme of the series.

Irrelevancy of the individual/individual actions, and how choice is really just a false illusion we live under.
