It's like they've been saying that each reaper is a nation, full of independent thought, then they submit to a BOSS?

Futility is interesting actually, unless you're just talking about the ending. There is a sense of that throughout also, that no matter what you do, that giant Reaper fleet of death is still out there waiting for you

They also mention hope a lot. And yeah, the organics vs synthetics thing never really fit. I was actually happy when it dropped from ME2... but here it was again shoehorned back into the series that did more without it.

I don't think it's really the issue of Organics vs Synthetics but more so the relationship between them and how it could evolve it dissolve.
To say that this theme wasn't apparent in the game or even in the series is just ridiculous. Yeah, it's not the most prominent, but to say that this wasn't a theme is just you being in denial about what the ending was.
The entire issue of Organics and Synthetics fighting each other and attempting to get along is a theme that could be found in almost every piece of sci-fi.
With that, I don't think their is a main theme of the game but several. Any series will have several themes that keeps different characters and plots going, you can't just have one theme or else it will get stale and quickly. A better question would be what are the main themeS of ME3 and the Mass Effect series in general.

Well yeah, it is my honest feeling indeed, but really I've had that feeling ever since ME1 ended. After that speech given by Sovereign even back then when only ME1 was on the market I was wondering... how can you seriously hope to beat things like that, heard what Vigil told you? (speaking to myself back then) After ME2, that sense of futility just kept growing, especially after Arrival, Harbinger considering you a mere annoyance even though you kinda just blew up a star system along with their supposedly important Alpha Relay. I told myself at that point "Well ok, I've done everything to this point to at least slow you guys down, seems to work so far, but that does seem to be pretty much the best I can do, slowing you guys down".
