Especially their transhumanism which involves forcing it on all life in the galaxy either by turning them into Reapers or whatever the vague hell Shepard can do.

This. I also thought it contained elements of hope, and fighting against all odds.

I did not expect a rainbow and butterflies happy ending. I expected loss and a 'bitter sweet ending. That's 'bitter sweet'
Bitter as in a pay a high price for victory and Sweet as in the entire galaxy doesn't die

Organics vs. Synthetics was, if anything, a background theme.

Even then, the Reapers are NOT SYNTHETIC, they are both organic AND synthetic. The only real example in the series of organics vs synthetics is the Geth vs the Quarians. Which, you know, we kind of resolved...

For me it's survival. Pretty much it's been with my Shep from ME1. Torfan, Saren, Sovereign, Collectors, suicide mission, Battarian relay and all that stuff in ME3 and in the end I get screwed by star-god-kid.

Would also like to point out Thane and either Kaiden/Ashley. Still, I really don't see sacrifice as a major theme. It's there, no doubt, but it certainly isn't the main theme. (at least for me)

That friendship and unified efforts can overcome all odds. AND THE RETAKE MOVEMENT SHOWS THAT WE WILL OVERCOME THE STARCHILD.
In this sense it has done more than any other game to realize the message of its theme.

Beating the odds through unity. Throughout the whole series, teamwork has been crucial to survival, covering each others' backs and whatnot. In ME1, Nihlus goes out on his own and gets killed while Shepard's squad(minus Jenkins, but we all know how BioWare usually kills off your first squadmate) beats the odds against the geth, saves the colony, and recovers the beacon.

Main Theme?

Nothing you do matters.

Rewrite geth? Still go to war.
Release Rachni? Still get caught.
Help Citadel? Still gets destroyed.
Help every race in the galaxy? Mass relays get destroyed.
Give yourself best possible chance of outright victory? Chances of success are even. And then you die.

I've got a list here somewhere, but it may not matter anyway. *shrugs*

Sacrifice is... quite far down on the list. Mordin felt that he had to set right what the thought his people had done wrong.
Thane sacrificed himself because of cutscene immortality, Kai Leng would have died in seconds if I had the controls...
Legion gave his life to give hope to his people. Then it didn't matter, so he did it vain anyway.

Forgot about Thane. Kaiden/Ashley don't sacrifice anything in this game. Their avoidable deaths are simply that, deaths.

You, Shepard, embody Hope, perseverance, unity, cooperation.

The Reapers are your diametric opposite, they embody fate, death, despair, inevitability.

Your triumph over this despite the odds is the main theme, coupled with the premise of choice and eventual consequence.

Organics vs. Synthetics isn't even part of it.

Hence why your death and the inevitable decay of civilization is needlessly bleak in a setting which doesn't build up to this, isn't fatalistic or tragic in any sense.

The only moments of sacrifice I saw in my game were Mordin, Thane, and Legion. And they were great moments! Otherwise, I didn't see it as an overarching theme. There was a "war is awful" theme, certainly, but lacking the emotional attachment to all those nameless casualties is means that if sacrifices are being made on places such as Earth, I'm certainly not going to experience it.

Shepard was meant as a sacrifice, of course, but I didn't feel it. Giving three choices and forcing the player is very gamey and didn't suggest I gave anything up.

That's why the ending is completely disjointed with the series, those three colored variations are each a violation of one of those themes.
