If the dream state indoctrination theory is true then that means the battle and war is still going on while Shepard is knocked out and doing this.
So according to this theory the last 10 minutes of ME3 was a dream sequence and we don't even know who won the war or how the game ends.
Fans having to create a theory just to make any rational explanation of the last 10 min of ME3 shows how much it didn't make any sense in so many ways that we just have to chock it up to it all being a dream.

You should read the codex part for indoctrination OP.
Long-term physical effects of the manipulation are unsustainable, Higher mental functioning decays, ultimately leaving the victim a gibbering animal. Rapid indoctrination is possible, but causes this decay in days or weeks. Slow, patient indoctrination allows the thrall to last for months or years.

Here's another thing to think about everyone: If this star child/catalyst was there the whole time (and not just slapped in at the very last moment) and he controls the Reapers like he claims he does then why didn't he fix the signals that were supposed to make the Keepers open the Citadel Relay that would allow the Reapers to come through easily and wipe out all command like they did with the Protheans and the civilizations before them???
He seems hell bent on efficiency so its just one more thing that doesn't make sense about the last 10 min of an incredibly epic trilogy.

Pretty much everything in the OP is assuming that Shepard is already indoctrinated throughout Mass Effect 3. That's not what the IT is saying at all. From the moment Shepard is hit by the beam, the Reapers are attempting to fully indoctrinate him. He is not Indoctrinated before that point. So Javik, the AI, etc. not detecting that he is indoctrinated makes sense... because he's not... yet.

I think by now we have enough hints from Bioware itself that the end was not intended to be a indoctrination hallucination or whatever.
It would have been an very interesting idea with Shepard resisting indoctrination and waking up and continuing the battle but I doubt they would have let the end open as it is the case in the indoctrination theory.
But I see why people believe in this - with so much plotholes and obviously missing scenes it is the easiest way to explain things. For me the end felt more like a hallucination/dream because of the already mentioned plotholes and it helped me not to feel to bad about the ending what otherwise would have been the case. So I simply could not take it all to seriously.
The question is how Bioware can fix it. I doubt that they are going to make new endings but just add some more cutscenes maybe even without dialog to show things like Normandy shuttle picking up squadmates...
I was hoping for a more epic end with more choices like in ME2 and where you have to give people the right tasks and with more space battle. Like having the crucible weakening the Reapers and to give the fleet a chance to destroy them conventionally, like in ME1 with Sovereign, after his Avatar was destroyed.
If they only add some more scenes to show more clearly how everything is screwed up I don't think I will install the DLC and stick with the end where I can pretend it is a hallucination and think of a better end myself. Stupid I know, but otherwise I don't see where I should take the motivation to play ME3 over and over again with this end.
