You know what? I'm with you there. I'm honestly near the point where I am just holding the line because I do not want to abandon my brothers and sisters in the fight. Bethesda may come out with buggy games (that's an understatement), but they do have one aspect I respect: When the majority of fans complain about something, Bethesda fixes it (Fallout 3 as an example). Bioware, I give you one chance and one chance only. Give us something close to what we want in April or I walk.

The scary thing is, if ME3 hadn't been released over Spring Break where I could complete a play to the end, I'd probably be in his shoes. "What's the big deal? Why is everyone so upset?"

As early as half way through Mass Effect, we start to learn about Reaper indoctrination looks like. The Rachni Queen explains the Rachni Wars, citing that Reaper taint sounds like "songs the color of oily shadows". What did we see in Mass Effect 3? That's right:

So I don't believe that Bioware had a meeting and discussed the best way to screwjob the playerbase. They sincerely believed that the playerbase would approve of and appreciate this unexpected turn of events - and incidentally, most of us do.
The indoctrination story arc is brilliant - it really is. What Bioware did wrong is that in ending Mass Effect 3 with Shepard's internal final battle, they completely ignored the conflict that had been intensifying since the very first game: the tangible battle against the Reaper invaders. It is obvious that Shepard had been conflicted with a "man versus self" scenario since the beginning of Mass Effect 3. The events that transpired on the Citadel after Harbinger laid Shepard out is an amazing way to resolve that conflict, but it does nothing for the Mass Effect trilogy as a whole.
Who is to say that the real Marauder Shields - the nonhallucinated one - did not put a bullet into Shepard's brain the moment he took a breath? If the Citadel confrontation is a conception solely of Shepard's mind, then what is the real Catalyst - is it even a Reaper or is it just a battery? - and what does the Crucible really do? Where is my Aralakh Company going head-to-head with brutes or the Destiny Ascension blasting a hole through Harbinger? What effect does the EMS have on the parts of the game that aren't a hallucination?
The ending is not FUBAR (****ed up beyond all recognition). Bioware can still address the actual "galaxy versus Reaper" conflict that has been building since the first game without changing a single thing - even for players who picked anything other than the destroy option and subsequently became indoctrinated.
In that regard, here's how I personally imagine it:
if you picked destroy, then the obvious route is to get up and kick Harbinger's ass one way or another and save the goddamn day.
On the other hand, if you picked synthesis or control, when you wake up and pull yourself out of the rubble, you are set upon by a horde of husks, marauders, brutes, banshees, and that crazy-ass indoctrinated Illusive Man concept:

Plus some.
Your objective is still to get to the beam and activate the Crucible, but every time you try to touch it, Harbinger's laser blocks your way. You are forced to fight his army. But at the end of it, it turns out that what you were fighting was not a Reaper army at all. At the end of the wave, in one last dialogue skit reflective of the post-Saren battle and post-"Terminator" battle in the previous two games, your lover comes before you. They reason with you: ask you why you're a monster and why you'd help the Reapers. Right before you blow your own head off, in a fleeting state of clarity, you realize that the Reaper army you had just mowed down are your friends. All husks are actually Vega, Anderson, and Alliance soldiers. All the Banshees are Liara and Asari commandos. All the marauders are Garrus and Palaven's remnants. You just delivered victory to the Reapers.

I have no problem with the results of the ending, my issue is with the way they decided to go from A to B.
If the mass relays being destroyed and having the synthesis option, they could have achieved it without introducing a new character in the last few seconds of the game, destroying game mechanics, and disregarding known lore.
I do still hold some hope, though a small shimmer of a shimmer it may be, that they decide to take the indoctrination theory and run with it. (I had hoped they had this up there sleeve the entire time... but its been way to long, and too much damage has been done to their reputation without them revealing it, and calming the fans.)
