The reapers indoctrinated Saren over the course of what was likely a few months. The same was done to T.I.M. from the time he recovered the "human" reaper, since ME2 proves that even a 'dead' reaper can still indoctrinate organics by proximity. "Even a dead god dreams."
Reapers indoctrinate powerful individuals, high ranking leaders, and others of similar status. NOW, having said that, I would like to reference a scene in ME3 with an imported Shep who was paragon for all 3 games.
After the cerberus coup attemp by Udina the Asari councelor will ask Sheppard to meet her in Udina's office. What she says to him at the end of the scene amounts to "Sheppard, you are the sole shining ray of hope in an otherwise bleak and dark galaxy." At that point in the game, Sheppard is effectively the most powerful and influential force in all of the Milky Way.
Yes, Indoctrination can be done over years of time, the asari npc you 'save' on vermire (ME1) says this, and she seems to be indoctrinated in ME3, 4-5 years later. At least according to information you find either in your private messages, or Liara's console.
Yes, Sheppard has only had sparse contact with actual reapers throughout ME1-3, and interacts with reaper tech frequently. This can be argued for both sides of the death ending, and the dream/illusion/hallucination/indoctrination theories.

Personally, I favor Indoctrination/hallucination theory with Shep breaking loose of *it* as he takes a gasp in the rubble of London.
If I were a reaper, I would slowly indoc anything that threatened my eventual success so that it would give in to me, or death when it gets blasted by my thanix cannon. Hope is a powerful weapon to turn on the enemy, which changes hope into despair. Kill it or control it and you win.
