Anyone else notice this plot hole and bothered by it?

I don't know if anyone else is bothered by this or thinks it's a plot hole but I noticed it in the first game and expected to see it explained by the end.

It seems like the Reapers that are in the Mass effect games are the same as the Reapers that whiped out life 50,000 ago.  How could this be.  Wouldn't any race change a huge amount of time and wouldn't they be much more powerful and not hurt by the weapons you have or one the Propheans left behind?  I mean really why didn't they find away to protect themselves from this stuff,they had 50,000 years.

Anyone else bothered by this?

Any way whenm i can up with my ending I had to find a way to explain it.

Vigil sates the theory that they spend the time between cycles in dark space in some sort of hibernation. I think it makes sense, given that they themselves believe they are the pinnacle of evolution.

Speaking of plot holes and weird stuff...
What bothers me most is that aparently, the Illusive Man knew that the citadel was the catalyst (that's why he decided to take control of it) and that there was a prothean beacon in the temple of Athame in Thessia...
How he could knew that if he downloaded a small part of the data in the prothean archives on Mars??

No one else knew that information, not even Liara and she's the Shadow Broker, if you can appreciate the irony. o.O

Still that means they don't do anything ever. Every member of their race agrees to do this? I mean why even come out of the sleep and if they do do that surly at some point when they wake up someone will have found away to kill them and they must know this. Also why wait 50,000 so that people have weapons that can kill them. Why not do it ever 30,000 or 40,000 thousand years so everyone has spears and can't hurt them and make their job easier.

I don't know maybe I am over thinking this but it has bothered me since the first game. i don't blame anyone else for not being bothered by it but it bothers me.
