Two of my female Sheps named Athena and Diana. From obvious myhtological origins.
Rest of my male Sheps have names depend on how I feel on that creation day (Dash, Aiden, Marcus etc.).

I have a series of "stock" names i use for my rpg characters. My cannon shepard is Allexi. She was one of the first pen and pencil characters i ever created. My second shepard is Darwi- from the later dune novels.

That's really cool about your name working with Shepards.
Dragon Age: Origins was my first Bioware game. I never played KOTOR or Neverwinter Nights, but the first time I heard someone talk about the character Safiya, I was very surprised. It's my real name spelled exactly like that and I don't really see my name used within a popular culture context much. It's a neat feeling.

John Wayne for obvious reasons (thought it would just be weird to put 'The Duke' Shepard lol...my first actual Shepard)
I just used the default Jane for the one femshep I did. Couldn't think of any girl names.

My brother has the same first name as the son of the human ambassador in ME3, Bilal Osoba. He was pretty upset too that the first time his name was used in a videogame it ended up being a dead character.
I met a Jane Shepherd once at a furniture store too, she was an employee there. It was kind of weird =P.
But yeah, my first Shep's name was Amira because I've always wanted to change my name to that, instead of the unpronouncable one mine is. The rest I just ended up naming after myself lol.

I didn't actually intend to name all my Shepards with names that start with J. That's just kind of how it shook out. After I noticed the pattern and felt the urge to start a new Shepard to try out the Vanguard class in ME2, I named him Jared.
