1. As mentioned, there _WAS_ to be a sub-plot about a saboteur on the Normandy but it got cut but only the flags referring tot hat resolution are still in the game.

2. The ambient dialogue indicates someone on the STG base was feeding information to Cerebus..

A likely candidate is Traynor. The last mole was Chambers who reported back to the Illusive Man during Mass Effect 2 on everything the crew did.

An unlikely candidate is Joker. If it is Joker, then he may have been doing it for a reason. Blackmailed. Was told how to unlock EDI from her shackles in return for future info on what Shepard does.

On Sur'Kesh, I thought it was Kirahee's replacement. He didn't live in my main playthough so there was another STG leader there. I forgot the actual conversation but he agreed with the Reaper's genocides or something ridiculous like that. He's probably still there even if Kirahee isn't dead like how Padok Wiks is still there so he might be the Salarian mole.

Could be faulty memory though, I was probably missing my first night's sleep when I was doing that mission.

The mole is likely not EDI, since she is the Cyber Warfare Suite on the Normandy. If EDI got corrupted, what's to stop her from venting the plane and killing everyone.

The only problem is how did Cerberus know about Thessia, in addition, they were able to fly right in under the Reapers noses. However, it is kind of strange that I believe this happened after the assault on Sanctuary where's Reapers attacked Cerberus for figuring how to block and assume control of the husks.

My Shephard hates Udina and doesn't trust him in the slightest so how would he know exactly where the Normandy is at any given moment?

I'd also like to know how the Collector ship found the Normandy at the beginning of ME 2.

Udina is six feet under by the time you do Thessia. Another place they show up first.  Did you watch the videos where they show TIM knows that's where you are headed?

(Though there was a news report email about an indoctrinated Asari.)

She would do it, it would allow her to deny responsibility for the demise of the krogans.
It's also likely she provide them with a temporary safe entry through the plantary orbital defences... Remember its the Salarian homeworld, with orbitalbases, whole fleets of defenders who woud react on their approach or send a fast responseteam.
Cerberus wouldnt be able to attack the Salarian homeworld wihout help and the Dalatrass had both means and motive.
