Was the Crucible used?

My opinion, no.  What options you had were based on the Citadel's abilities combined with the entire Mass Relay network across the galaxy.  The entity behind the hologram evaluated the abilities of the Crucible and calculated that it will conflict with its vision of galactic order.  Thus, it provided Shepherd with fatalistic options that had the highest chance to maintain its ideals.
