This actually makes sense, but there's one thing; are there two Catalysts? I mean, there's a second Citadel like relay in dark space, I'm sure that would be the first place the Reapers would put such a dangerous monster. But then they needed to leave the second one in the Citadel for some reason... So if the Catalyst breaks free, is it possible that he'll free his fellow? That would mean that he'd need to keep at least some organics around to ensure that a second Cruicible is built.

Also, the Reapers not wanting to destroy the Citadel can be explained by it not being necessary to trigger the crucible. Maybe it just needs a sufficiently large energy source, which could be constructed given time.
