I have to be honest, originally the OP only included this

What if the Cruicble is the synthetic that kills all life in the galaxy????? And the Reapers are trying to stop you from making it! No one knows what the cruicble does so it probably is the synthetic that kills all the organics! It's the only thing that is built every cycle!

Geez, I'm laughing because of how ridiculous yet AWESOME of a plot twist this could've been!! XD

The Catalyst was made and noticed the crucible being made and so it made the reapers to cause a cycle to prevent the crucible from being made!! ^_^

Well, then again, there'd be the plothole in the sense that the reapers didn't know about the crucible for only so many cycles....but YEAH

The whole Cruicble Idea is just bad.

1. It's built from plans of a at best 50,000 dead language
2. No-one know what it does.

A good theory, but why can't the reapers just show up and be all like "hey you, all of galactic civilization... build this thing and it'll kill you all..."

I can see a few reasons, but none really convincing... Firstly, the Reapers could be worried that telling them not to build this thing-that-was-previous-hidden will only draw their attention to it... but if so, you could just get a head start on the cycle right there, and keep going until you found someone willing to play by all the rules

Another reason, which is slightly more convincing (and also answers other questions about the whole "we only need the crucible because the reapers invaded to stop us using it!" thing) - had the reapers not intervened when they did, galactic civilization may progress beyond the point where the reapers could easily/practically intervene, at least without massive casualties... a whole heap of reapers died even here (yes, only against a galactic wide alliance, but still) - they may have had to step in to make sure that whatever species/group got their hands on the plans could still be harvested if they ever tried to use it, instead of being sufficiently advanced enough to give the reapers hell if they ever tried...
 
The problem there is that the current cycle couldn't have possibly beaten the reapers without banding together (which may not have been enough anyway, without the crucible doing what they hoped it would), but they only banded together (thus achieveing sufficient military power) because the reapers tried to stop them from having too much/sufficient military power...

should have invaded earlier, in other words... damn protheans, shutting down the citadel relay!

Listen, what if

No guys, seriously, listen.

What if, the reapers are really the good guys in all of this right? Like what if, in actuality, they aren't "destroying" races; they are just collecting them to save them! Like they just swing around every once in a while, pick up all the sentient races and ship them off to an awesome beach party? They only killed those who are actually indoctrinated by the Star Child! It all makes sense, because like the Star Child is on the citadel, right? And every single galactic civilization has decided to make the Citadel It's main HQ for what ever reason - weird right? Well, what if the Star Child is just indoctrinating all races that come into contact with the Citadel and turn them against the Reapers? Maybe the Star Child is actually trying to en masse an army to destroy the Reapers, because he was left out of the party or something; I dunno. So when the Reapers show up we all go "ewww, big bad ugly monsters", but in reality they are pretty chill bros, who just want to save us from the Star Child. I mean, think about it cuz like the bros who haven't gone into space or any thing right? They are left alone, cuz the Reapers are all like "cool, they haven't come in contact with the Citadel, they are pretty bro" and the dudes on the planet who they didn't attack are all like "Yeah, thanks dude, yo you wanna come over and play some Smash Bros later?" and the reapers are all like "Nah dude, maybe later cuz we gotta help save these people".

The enemies we see right? Like all the reapers and stuff? Just an illusion - just one grand LSD trip caused by the star child. In reality, they are just normal and stuff, but the Star Child knows we wouldn't attack our own, so he's gotta make em look all weird n' stuff with all sorts of machine parts. In reality it's just your bro who didn't get indoctrinated, or UNDOCTRINATED right? and he's all like wavin' at you, not shooting at you, going "Hey dude, come on, this place is pretty chill actually.", but instead all you hear is machine sounds and gurgling noises.

So in reality, Shepard is really the bad guy all along; every thing he does is against the super awesome beach party that's going down over in the Sombrero Galaxy where the Reapers come from. So in this time period right, the reapers get all f'ed in the a' if you catch my drift, and the Star Child blows up all of the Mass Relays right? That means that like now errybody gotta work together now, and he's pretty much got his world class wreckin' crew right there. So now they are going to head on over to the Reaper home world, knock on their door and be like "WHAT UP MARK ASS ****", and put two in the dome, if you catch my drift. The reapers of course the entire time will be like "chill bro, chill", but we'll hear none of that.
