Ignoring the ending, what were the other parts of ME3 that were badly done?

Ashley or Kaiden? Who gives a damn they're do the exact same things.
Saved the Rachni Queen? She gets captured
Destroyed the Collecter Base? Some how Cerberus gets a hold of the Human-Reaper head anyhow.
Thane died? Then Kirrahe shows up, despite the fact that we had no idea he was on the Citadel.
Liked the banter, but there was a definite lack of dialogue. Garrus, Tali, Javik, Liara; all have some interesting things we could talk about or discuss and instead they just go "Hey Shepard." And no one seems interested on how you've spent the last few months, hell that in and of itself could've been interesting. Your squadmates decide to probe you instead of the usual.
The background you picked in the beginning of ME1 meant absolutely nothing. No one really mentions it, nobody apparently cares. Really disappointing.
The amount of squadmembers is too short. I get that some of them (like Thane) had a valid reason to not join up with you, but some didn't. And most of the one's from ME2 barely had cameos. Sad sad sad.
Side-quests were nonexistent, what we had were fetch quests. Kind of boring fetch quests to be honest. And after escaping the Reaper's a couple thousand times I got the feeling that Harbinger and Sovereign were the only competent ones in the bunch.
The journal was god-awful. Just bad, you've done much better than this Bioware. Why devolve?
War Assets were just a number, so your choices really didn't end up mattering. Geth AND Quarians? Good job, lots of numbers! Turian fleet that can provide clutch air support? NOPE just numbers. Krogans that work as excellent shock troops? JUST NUMBERS!
The Earth missions were alright, I liked them for what they were but should've been more of them. And I expected something akin to the Suicide Mission from ME2.
Why the hell add a new squadmate in the third game of an epic trilogy? Javik gets an aside because he was pretty cool, and had a valid reason for being there/joining you. Why should I care about the Steroid junkie in my cargo hold? I did not like that guy, I wanted him to die at some point.
Oh, and why Diana Allers? Seriously she couldn't voice act to save her life and she was obnoxious. Why did you kill of Emily Wong when you knew you were planning to have a reporter character and she's a well-liked reporter that you've actually interacted with in the past? Don't get me wrong I liked he death, was cool and all. But pointless, she wasn't going to do any damage by flying a car into the giant death Cthulhu monster. That was just a bad decision.
Why do I have to pause the game to see the radar? It's not a huge problem, just that you gave it to me but don't let me use it when I'm actually shooting so I don't know I'm getting bum-raped by husks until they're right next to me.
There's more to complain about but I'm done for now.

I think I'm done with BioWare in general. Unless they change how their games are being made, I don't see myself coming back. I would love to be proven wrong, but I think as a company they have changed too much. This has nothing to do with the ending, but rather a much larger sense of how they go about developing their games. Which for me, has been getting increasingly worse.
Personally, I think it has to do with EA. EA setting deadlines and limitations on them. EA isn't dumb, they know the best way to make $$$ is to tap into the main market of buyers. And IMO that is why each new game BioWare is putting out is more streamlined and accessible. Less depth, and more surface cosmetics.

A lot of auto dialogue. I felt like my different Shepards went from having separate personalities to just one.
Most renegade decisions were just evil.
Squadmates I thought I had established as good friends were now telling me that they hoped we could be friends. Derp.
No neutral responses. Even if the middle option would have the same outcome as either the top or bottom I preferred having the option to word the response differently.
People kept trying to kill themselves.
Many of the questions in the 'investigate' side of the dialogue tree was just exposé on events I'd already played through and could remember easily enough.
Nearly everyone was given more sex appeal for no other reason than 'they weren't sexy enough'.
Female animations still awful, mainly the running. Also, don't put a dress in the game if FemShep always sits with her legs apart. It really can make a cutscene unintentionally hilarious.
- FemShep got a reskin of Diana Aller's dress instead of a BAMF leather jacket.
Kai Leng going from super badass to a moustache twirling taunting child.
The lack of unique boss fights.
BroShep's and Jack's romance felt stingy.
Character creation was bad. So many perfectly good hairstyles were removed, some eyes looked nothing like the ones in previous games, and why did the Alliance take away all FemShep's eyeliner?
No love for previous side characters like Emily Wong and Parasini.
No cutscenes or radio dialogue to show all your war assets coming together.
Ashley felt distant and cold compared to Kaidan in friendship terms.
Tali came into the game a little late.
Despite all the points above I still passionately loved the game - it was my favourite in the trilogy - right up until the ending.

Two are technical:
* controls on PC - maybe it is better on consoles, but especially in multiplayer (which is actually nicer than I expected) I found myself repeatedly cursing the run-cover-jump-system
* the journal and message logs - not only did I have to scroll up regularly, also sorting order changed so that I had to search for messages I recalled to have evidence for quests. On a side note: map markers for quests would have been really helpful
But the three major issues are story and gameplay related:
* The Rachni issue, or more generally: the lack of consequences of my choices. It would have been totally fine if my decision to save the Rachni turned out to be bad, but it was a big deal in ME1 and it should have had consequences.
* Liara behaving as if ME2 - LotSB never happened, or more generally: the near absence of development in this relationship. If I just want a sex scene, I can go and watch porn (which is actually free, on the Internet, contrary to Mass Effect). I was really hoping to see more here and the fact that Liara had so little to say between missions did not make it any better
* More than once I felt that there is really no correspondence between the text of an option and the things that Shepard says (at least in the German version, cannot say if that is also true for the English version) - I am afraid there were also some renegade options which I missed because of this
I can add much more here, but I feel that in the light of the failed ending, I may be overly critical. Despite the flaws I really enjoyed the game - like most of us - until the Harbinger killing beam thing.

For some reason the tend to increasingly emphasize action/graphics over story/immersion. In an RPG, the action is secondary to the story and graphics secondary to immersion - that's where BioWare went wrong with DA2 and ME3 - at least for me. No matter how good looking or action driven a game is, with a crap story, it's crap!

Tali's face reveal, though admittedly only as a matter of principle. Major Tali fan myself, but when I picture her I always picture her with the mask anyway, so it didn't really impact me all that much whether or not they did the reveal. Bad photoshops are just a bad precedent is all.
Other minor issues. Not sure why Vega was there - cool enough bro, but why? Also hate key-binds for cover, sprint and other stuff to space. Lost count of the number of times I died in multi because I took cover on the wrong side of a barrier instead of jumped over it.

- There was little attempt made to emotionally connect Shepard with Earth (couldn't take 15 min for random exploration, talk to some people, read some news articles on a nearby PC, maybe have a small branching conversation with Anderson about what your Shepard thinks of Earth and humanity...?).
- All of the dialogue feels rushed and, when compared to the dialogue of the rest of the game (minus the ending), is honestly just poor writing (characters leap around dramatically akin to a bad anime... that's been poorly translated to English).
- Blew the perfect set-up for a recap trial scene, where all your past actions are summarized and brought to bear. How could they pass this up for a rushed "I told you so" scene with the Alliance leadership? Fear of alienating new players? Required too much effort?
- Only vague outline of why Shepard is there, particularly the rationale behind the timeline (like a Renegage Shepard would turn himself in to be put under house arrest and sit still for that much time while the Alliance ignores him an dismantles his ship. Sorry, not buying that wihout at least a little dialogue beyond "protection from the Batarians!")
Overall, it felt like a standard armageddon B movie intro that was both rushed and mostly disconnected from the previous game. You have to ask yourself, how could Bioware blow such a simple setup?
Though I had most of these thoughts upon first playing it, perhaps I'm merely being bitter due to the ending. Did anyone think the intro was well done?

- lack of choices sometimes, rail scripting. It becomes apparent since Thessia mission and...
- ...rail scripted battles. For example both Dr. Eva and Kai Leng sequences were done poorly. Actually you can kill Dr. Eva in the begining of the sequence but she stops losing her shield on last section of the bar (played on insane difficulty). It's especially funny because you will shoot her later with the pistol. I personally hate such rails since my first jRPG experience and why I liked cRPG games from Bioware alot. RPG is a game, where I want to play story myself. It's not fully possible in cRPG, but in some moments I have an illusion of freedom by playing the game, in other moments (like these rails) I have stong feelings that game plays with me. If we talk about boss fights, I can refer Soul Reaver as an example of excellent boss fights, where you need to use your intelligence to win, instead of using your spinal cord.

Precisely. I didn't update my post fast enough for you to see it. But, I kind of blame EA to an extent. I believe they put limitations and deadlines on them. And I also think EA has a pretty good forumla for maxamizing their profits, and who they can sell the game to.
I think us hardcore fans hate what DA2 and ME3 has become. But for the main market, the games are really slick (surface cosmetic) and acessible. Easy to get into, with epic set pieces. It's really no different than how a shallow movie like Transformers can sell millions.
So you are right, ME3's major downfall (and DA 2) is that it values action/set pieces over story/immersion. It values cosmetics over building a world with complexity and depth.
I think it was an ex Dragon Age writer, but he said something like: "I read something from a BioWare employee, where he said this was like a movie". "Well, that's a problem, this isn't a movie. It's a game".
And honestly, I feel like BioWare is trying to make movies, not games (again, going back to DA2 and now ME3).

Anytime the game decided how I felt about something (Kaidan/Ashley getting hospitalized; the little kid; the setback on Thessia). It's a roleplaying game. I should get to choose how my Shepard feels about these events.

You don't know if the Rachni Queen would terrorize other races if she was released. You never could save both Ash and Kaidan. You could never save the Collector Base and keep it from the prying hands of TIM.
But why couldn't you "convince Mordin"? Because Mordin has a motive: he wants to save the genophage. He's an active character. He's not a tool that you can use the way you want. The same goes for Legion and the Geth if you want to save the Quarians only. That's what makes their characters unique. They are active characters, not reactive ones.
If we had your way, then Mass Effect would be one helluva boring franchise.

I'd have really enjoyed something like this. When James first comes to find you I thought the game would give you control of Shepard from then on and let you find your own way to the committee. Instead everyone just storms off down the hall.

No real reason to play it more than once. Been trying out a renegade Shep, but even if you get the oppertunity to deny a quest, you still get it. Even if you say diffrent stuff, it plays out exactly the same. Does it matter besides the emotional impact if you save the krogan or not? Not really. Just do some mulitplayer and you can skip all the quests. The help you get by war assets is just a number..
Boring sidequests. One hubworld. Sure, it changes a bit after a while, but that is not enough. I would prefer if Earth got a hubworld before the attack, so you could get at least a little bit emotion invested.
Strange bugs. Eyes rolling up in the head. Got stuck in the floor.
Very few renegade/paragorn options compared to the other games. And very few interupts.
Less "epic" than the first two games. Kinda strange, because this is the final game in the series. Earth, citadel, galaxy is being destroyed, but I didn't get that epic savoir of the galaxy feeling that I got in the first and second game.
The combat is good though. Problem is that the game is 80% combat, 10% running around the citadel trying to find random npcs that you have items for, and the last 10% roleplaying, dialouge options, making decisions that matter.

Streamlining of the game itself to appeal to the 'casual' crowd of gamers.
The poltergeist head animations for Traynor
The broken head animations for Liara/Shep when speaking to her for the first time on the Ship after the Mars Mission where you talk to her about Glyph and he comes into the scene and Shep and sometimes Liara's head turn to follow Glyph instead of looking at one another even after Glyph left the scene.
Mordin VO is not actually Mordin because they didn't bring back the original VO. I could tell straight away it wasn't the original VO no matter how much they tried to make it sound like him.
Vega being voiced by a white male instead of a latino male. Vega is supposed to be latino but fails to sound like a authentic latino.
There is more but this is just some of the things I've found that I dislike.
and
extreme lack of conversation with your crew/ friends (and that with so few squadmates left.. I thought they wanted to reduce the number of squadmates to give us more conversations with the rest.. well no, there is hardly any conversation at all)

Oh and the fact that Shepard is the only person in the galaxy who can drop reapers started to get a little stupid. Seeing as the Cain dropped one so easily it would have been nice to see a cutscene or 2 of your war assets doing the same to help carve a path for you and your squad.
