Does Facial Reconstruction affect the story in ME 2?

I mean if my character's face was drastically different in ME 2 from what it was on ME 1, I'd think numerous people, love interest most of all, would at least comment on it.

What's even funnier is when you're going renegade and your face gets more disturbing and nobody notices.

Exactly. It's something that should have further consequences. In ME1, the only thing people needed was a pair of progress bars. In ME2, they added the old KotOR corruption gimmick to give a quick view of the player's p/r progress which did nothing but cause some more plot holes. Such a gimmick might be fine for the younger console players, but I believe that the PC players and older console players found it cheap in generalization.

Well considering a face that could look good in ME1, might not look so good in ME2, and might look a lot different in ME3, I don't have an issue with it.
