I can't seem to figure out what the difference between reputation and Paragon/Renegade is. Why do I get both for certain actions and what functions do they perform?

Reputation is a multiplier, while Paragon/Renegade is the alignment. Reputation gives you more dialogue choices in general, while Para/Rene determines your success towards choices involving Para/Rene.
