The Catalyst mentions that the Citadel is a part of him.

Yeah, that's all i got.

Ok maybe not, picture this. The projection of the boy is just so that the mother like reaper can interact with Shepard.
The Citadel goes into hibernation just like the other reapers, but what disguises it will always be operational for the galaxy races that use it.

The Keepers were intended to be used to wake the Catalyst up, but since they were able to modify themselves they resisted waking up the catalyst/citadel when Sovereign first tried. Sovereign went there in the end of 1 to try and wake up the Catalyst physically.

Towards the end of ME3, the reapers were finally able to wake up the Catalyst so that it can move with them to Earth where it can be protected by the other Reapers already there.

The Citadel is also in the shape of a flower. Closed, open, and fully open. It is able to act as a Mass Relay for the other Reapers to use. It may harvest, but it doesn't actually have weapons to attack.

sorry, just a flurry of ideas there. But I do believe it makes sense for the entire citadel to be the master reaper.
