So I've been pretty much a lurker on these forums since before the game came out, I was prepared for a disappointing ending -- I kinda saw this coming ever since the human milk-shake reaper thing in ME 2, though I think it's kind of odd that Bioware had the whole organic/AI hosility theme in ME1 but then basically dropped it until the last few minutes of ME3 (the Geth were revealed to be totally cool with organics in ME2, only the indoctrinated ones were bad, plus EDI had no issue with organics... really weird how they warped that whole theme)
Anyways, here are my recommendations that I probably would have thrown in if I was at the writers' meeting:
Before making your final decision, the Catalyst should have said something along the lines that the allied fleet is broken, hammer team has evacuated back to the ships, and have fled to the mass effect relay and that Shepard must choose quickly... That'd pretty much explain the Normandy's whack situation. The Admiral of the fleet is aboard Normandy too, so it's not cowardly for them to flee or whatever, it's sensible.
The Earth totally wiped out/only reaper's destroyed situation should have been explained along the same lines. If you have a really strong fleet/readiness fighting at Earth, the Catalyst should say something like "your fleet will break soon" instead of saying "it is broken", and tell you that the crucible can use the Normandy IFF to only destroy/synthesize the Reapers and leave all other critters alive and well.
Along the lines above, I think the very best possible ending should have been synthesis of the Reapers ONLY (and maybe EDI since she's on Normandy) based on targetting the Reaper IFF with the crucible super-weapon. The destruction ending should not have that "okay destroy us, but its going to happen again..." thing, either. That's dissatisfying. The reason players should want synthesis is because it will "reawaken" thousands of reaper-ized civilizations that are trapped in those shells.
I actually really like the spirit behind the synthesis ending, but turning all people and plants in the galaxy into part machine? That really lacks verisimilitude, even for mass effect. The synthesis should use the Reaper IFF and the in-game-logic could have been that dark energy fired by the crucible (biotics) can allow the organic collective conciousness trapped in the Reaper circuitry to dominate and overcome indoctrination. This is consistent with the game's internal logic: the Reaper IFF was able to summon the Collector cruiser over vast distances, and Morinth's special biotic ability was able to turn collector's against their reaper husk-ification.
Destroying the relays is fine, I don't think the "Arrival" DLC situation causes a plot hole, because all the energy of the relays is being aimed by the crucible to kill/convert reapers, it's not just exploding into a supernova... Think of the relays blowing up as explosions that make pistons fire in a car -- they're not destroying your car, they're being channeled by a machine to drive an engine.
Small changes that would probably have made the ending O.K. with me
