There is logic behind the Indoctrination Theory, but all of it comes from the fanbase. Bioware has shown us that they're not smart enough to make such an ending.

You serious? So let me guess when was he  " Under Their Control " at what point? When the catalyst said stand up? When Admiral Hacket put the Crucible into position? Ultimately the only weapon that could defeat the reapers?  Or when shepard  chose his choice? Or has Sheperd been indoctrinated since his first reaper  artifact encounter. Maybe he was " Indoctrinated during his encounter with Object Rho, or maybe his entire squad was already indoctrinated. See what i did?

If he was Indoctrinated he would never have been given the Control Option. He would have ended up like The Illusive Man and Saren. What's so hard to understand about this? He never would've been able to progress this far if he was.
 Like with all Theories. THEY ARE JUST SOMEONES misguided idea's and opinions on what they think has happened or is happening. With no real proof, and the masses just start to believe in it.

the whole ending scene, according to the IT, is a struggle in Shepard's mind to FIGHT indoctrination. The 3 choices are given because Harbinger doesn't have full control but wants him to 'give in', seemingly, via control or synthesis (both options that the starchild seems to favor and that doesn't result in the reaper's destruction), whereas he portrays the destroy ending in a bad light. The destroy ending doesn't LITERALLY kill the reapers, it just fights off the indoctrination in Shepard's mind and allows him to wake up in the 'secret' ending.

that's it...not that hard.

I suggest people stop replying to this so this seen-a-million-times-before thread doesn't stay at the top.

Dude... before bashing someone's idea.. it is always best to study their idea which you clearly haven't, so my theory is that you are trolling or "TT" (Trolling Theory).

The indoctrination theory is based on a dream, so Shepard is not walking about and choosing, he is dreaming, and his choices are only a metaphor to describe his inner struggle.. so he is not actually shooting at anything or walking into any light.. this is like a dream, it doesn't have to make sense.. it is a decision, period.

That said I do not believe or disbelieve in the IT, but I do believe that this thread is reeking of TT.

Harbinger doesn't control the Reapers. He's just a pawn. Javik or one of those Prothean VI's even stated this on thessia.

Here's an example of a Conspiracy Theory that you can prove is real the N.W.O  when the last 5 President have all pubicly stated for a New World Order by killing 6.9 Billion people on earth and its all video taped, or the fact Leon Panetta ( The United States Secretary of Defense ) has said that the U.N and N.A.T.O now control the U.S military and is on video tape saying it.. The current State of Affairs with our planet in the REAL WORLD.

Its a Theory... THAT YOU CAN PROVE.

Heres one you cannot Prove. What killed the Dinosaurs? Some people say an asteroid wiped them out. With no  "Humans"  alive during that time theres no way to prove it. Yet , it's all taught in school thats thats a fact. WITH NO REAL EVIDENCE THAT THATS WHAT HAPPENED.
