Just my thoughts of what a greati ending of ME3 would have been.
Go with indoctrination theory, but have Shepard wake up earlier than getting hit with the beam. Perhaps the team is on the shuttle when it goes to down, which explains the breath scene (he gets thrown from the shuttle after the crash). Then the entire end sequence will have minor breaks in the action where Hackett radios Shepard about issues with the attack. Shepard has choices on the input, allocating specific war assets to assist in certain situation. Perhaps they need heavy weapon support but can't get tanks in through the rubble, so the best choice is sending in the Elcor (if you have them, because they're described as walking tanks). Sending in the appropriate war asset will ensure success. Throughout all of these suicide mission style decisions, points will be built up. The amount of points you acquire leads to the quality of your ending. These points will not be visible to the player, but will work just like resolving the Geth and Quarian peacefully.
After the previous sequence is over, some sort of conflict with Harbinger must occur. Personally, by this point the ending that you receive should already be decided based off of the war asset allocation mission, other major choices throughout the series (collector base, save the council, etc), renegade/paragon rating. Perhaps a best ending for a renegade player would be taking over the council, while a paragon joins the council and take Udina's place (just throwing some ideas out there).
I know there are still a lot of gaps in this and some of my ideas for the story might not be the best, but personally, this is how I would want the ending to work.

I like the suicide mission style thing by allocating war assets, make sure that space is involved in it. I think this is a little too much work for BioWare to do, they don't care enough about the ending to all out revamp it like that. Either way, doing that followed by cinematics of you choices in action would be awesome though.

Agreed, it would be a lot of work or them.
