I'm the same way. When I listen to it, I remember what was going on and it makes me not want to listen.

'The Fleet Arrives' - It's the most rousing tune in the entire game, it gets me right back into the moment when I first saw the fleets arrive at the Sol relay, really great stuff.
'An End Once and For All' - Fitted the melancholy feel of the last moments when (in my case) Shepard throws himself into the beam for the Synthesis ending, It was probably the most emotional moment in the game for me, because everything was coming to an end and to see Shepard dying like that, well, it was a sad moment.
I've heard some great game soundtracks in my time, some of the earlier FF, Metal Gear Solid and Halo games had brilliant soundtracks and this one is right up there IMO.

Future for the Krogan makes me think of ancient Rome or something. I think I've played too much Assassin's Creed.
I'm Proud of You really hits me, I can picture Anderson near death with flashbacks to Anderson talking to Shepard multiple times throughout ME1-2. Then the piano plays and all those memories fade out, with Anderson's last breath.
Betrayal makes me think of a exploding building with an army walking towards it.
An End Once and For All plays out in my mind just like the ending, except you don't see the Normandy. We get to the part with the galaxy map, then suddenly the screen gets distorted, starts rewinding, then just as the track ends, Shepard gasps for breath.

I'm Sorry is probably my favourite as well. I still get shivers listening to it. I consider it a chame that one of the best tracks on the soundtrack is one I hoped I wouldn't hear in game.

"Leaving Earth" and "An End Once and For All" are fantastic, but those both involve Clint Mansell, so that's an unfair choice
"Proud of You" was probably my favorite after "An End Once and For All". "I Was Lost Without You" was easily one of the best touching moments, as well.
I dunno! So many to choose from. I didn't think they'd beat Mass Effect 2's "End Run", but damn, they did.

Shoutouts to "I Was Lost Without You" and 'Escape from Earth" as well. Honestly the whole album is incredibly well done, it's quickly becoming my favorite video game soundtrack.

"Leaving Earth" gave me chills. The knowledge, the pressure to return is summed up in this song. Every second someone dies from the Reapers, every day more of the Earth is laid to waste. We must return. A beautiful and haunting melody.
"The Fleets Arrive" and "A Future for the Krogan" tie for third place. Facing down the Reapers and giving hope to the krogan. Some of the best scenes in the game accompanied by heartening music that brings hope to the galaxy. The genophage has been defeated and the wrath of the universe is bearing down on millenia of extinction in a defiant yell.
