TIM may have humanity's best interests at heart, but at the expense of every other species. If he was able to control the Reapers that would still be the "evil" course of action. If TIM was "good" he would have wanted to work together with the other factions to destroy the Reapers, instead he fought his own species to try to control the Reapers! He is quite evil IMO, and if you have read the novels he does not care how racist his agents are - like Leng and the guy who tortured the Quarian.

How is controling the Reapers evil? By that logic the Shepard is just as bad as TIM if he chooses the blue ending. 
That said though, what TIM may do after controlling the machines is entirely speculation and could verywell be evil.

I doubt he would destroy the other species, but possibly exert his dominance over them. Force them to follow and obey Humanity.

TIM cares more about the concept of humanity and not so much about the humans themselves.

Possbly the best canon ending for ME3 would be control then bring Shepard back as the bad guy in ME4. People would hate it of course, but it makes for a good story.

It's the latter for sure. It is poor writing to make him the antagonist and make him go super evil because he was indoctrinated.

He would of made a great squad mate or off-ship ally.

It's not just the indoctrination part that makes him terrible, but to be honest, wanting to be implanted made me go "wuut". Though he wasn't anything impressive in ME2 either.

Bad writing. If Mass Effect 2 even had a decent and creative writer, he could of been decent.

tbh at first tim's views were great but by the time of ME3 he started to lose it.

viewing that video where he has reaper tech implanted into him the chick was afraid they might lose him... they needed his mind at 100% but the reaper tech started to take control and he lost sight of his goals.

I do not know why the characters reacted with such shock and dismay. The fact that TIM was doing this wasn't immediately obvious to them from day one? Are they idiots?

EDIT: Likewise for Kelly's confession that she spied on you for the Illusive Man. She is the gateway between your messages and you. Considering she works for Cerberus and that TIM's speciality is information (and that he has his tentacles in everything) why is it at all revelatory that she was reporting (or possibly blocking) your exchanges?

Same could be said of a lot of things. But seriously, BW's writing has never been something to brag about, neither any of the antagonist (excluding Loghain and Architect).

Being Indoctrinated is a form of brainwashing. So He is not morally resonspible for his actions. The Reapers were controlling him. So blame of Cerberus's actions on the Reapers' brainwashing them.

He was not himself, he was under the control of Reapers. He literally could not think for himself, everything the reapers wanted was correct and completely logical to him.

A indoctrinated Hanar wanted to hang over his homeworld to the Reapers because the indoctrination made him think it was the best idea.
